Manage virtual folders

Is it possible to programatically create, within my model, virtual folders and assign nodes into these folders

You mean by an Intention or a Refactoring?

Virtual folders are not real folders:
So you dont have to create them.

Just set the virtualPackage property of the node you want to move. Use "." for subfolders.
